Extraction protocol For total RNA preparation, 5 million CD4+ T cells cultured under Th17-polarizing conditions were collected for RNA extraction using the miRNAeasy Mini Kit (Qiagen). Illumina TruSeq RNA Sample Prep Kit was used with 1 ug of total RNA for the construction of sequencing libraries.
RNA libraries were prepared for sequencing using standard Illumina protocols

Differential gene expression were called by CuffDiff using Reference Annotation: mm9.gtf from UCSC
